We utilize the BeadXpress and iScan systems from Illumina to process both customized and off-the-shelf research arrays. Illumina arrays, such as the HumanLinkage24, have become common research standards. The iGenix team can also assist you in constructing custom arrays from 48 to >60,000 SNPs, with costs decreasing per SNP and per sample, as sample sizes increase. Accuracy exceeds 99.9% on both platforms.
How Does This Work?
The Basics of Multiplexed Genotyping
In the most straightforward terms, the Illumina assays we use (VeraCode, GoldenGate and Infinium) enable us to very specifically amplify the sequence around a particular SNP and label the two amplified alleles with a different fluorescent dye (Cy3 and Cy5). The amplifications of all of the alleles for all of the SNPs takes place in one well for each individual, i.e. "multiplexing".
Then, these amplified alleles are hybridized to and immobilized on a special substrate built by Illumina. From here, the Illumina platforms scan the substrate, automatically determining the identity of the DNA locus hybridized to the substrate, and measuring and quantifying the fluorescent signal (thus indicating the genotype) for each amplified SNP.

The Basics of Multiplexed Methylation Analysis
The methylation detection is based on the same assay as described above, but instead of targeting SNPs, it targets oligonucleotide probes to CpG sites. Prior to amplification, the DNA is treated with a bisulfite-conversion step, to allow "allelic" differentiation between methylated and unmethylated targets.
